How long ago did you add the acconut to your phone? Since that sounds like the most likely "cause". What app on the phone are you using?
It might be worth checking the app settings to see if anything is relevant, like "delete messages on server" after a set number of days - or "when I delete message, delete from server" - that sort of thing. The latter might be relevant if you are pressing delete on your phone. Chances are it is set as IMAP access by default.
