For many months email from Safe Senders have been put into Spam. I have tried using the various options within mail to make sure that the system knows that they are Safe Sender's e.g. under More -> Safe Sender but nothing is working.
What can I do?

You could try creating a rule to move e-mails from a particular address or domain to Inbox. This should send them to the Inbox instead of Spam.
Or, to move all incoming emails to Inbox, create a rule to move any addresses with @ in them to Inbox

When I checked the rules I found that I had some old ones that were causing the problem.
I have cleared all of the rules and tidied up the Safe Sender list and everything seems to be working.
